Preferences -> Font allows two fonts to be set easily
  1. Command Window, Command History, Editor;
  2. Current Folder, Workspace, Variables, Function Browser
You can also Preferences -> Font -> Custom to set fonts for the above items individually, and for Profiler.
Unfortunately there is no font control for Toolbar.
msgbox() always uses get(0, 'FactoryUicontrolFontName') for the fonts.

You can use GUIDE to write your own custom version of msgbox() where you either set the font the way you like it in GUIDE, or you pass in the font parameters into the GUI when you call it, if you need to change it depending on when/where you call it.
