Why the simulation time will not match with actual time; eg:pulse generator block time period is in Sec,the output which is not match the real time;

The real question is why do you want your simulation to run in (pseudo) real-time?

Are you asking why Simulink runs faster than real-time? If so, you may want to look at the following File Exchange entries:
- Real-Time Pacer for Simulink
- Real-Time Blockset 7.1 for Simulink
- RTsync Blockset
- RTsync Blockset 64-bit
- Simulink® Real Time Execution
- Simulink® Execution Control
