Command window / terminal for Matlab R2013a GUI

I have recently upgraded to Matlab R2013a on a Windows 7 machine. Before the upgrade I used to run a GUI from a executable created using MatLab compiler. When the GUI opened up a terminal also appeared in which any messages that were written to the MatLab command window would be displayed. Since the upgrade this terminal no longer appears when I run the .exe file.
I have tried searching Google and MatLab central but I have been unable to find a way to turn the terminal display back on.
Does anyone know how to restore this functionality?

It is not clear to me, what you mean. Perhaps all you have to do is to undock the GUI figure. This is either the small black arrow on the top right, or search in the documentation for details about the docking of figures.

Hi, apologies for the vagueness, I'll try and clear up the main question.
Essentially I have a compiled MatLab program that opens a GUI. Before I upgraded to R2013a a terminal opened up along with the GUI when I ran the executable and whatever would normally be shown in the MatLab command window was displayed in this terminal. However, since the upgrade the terminal no longer appears when the executable is run.
