I currently have a Matlab licence with Matlab Coder and Embedded Coder that was purchased earlier this year. I recently found out that there was harware support for C6000 processors in Version 2016a but then discontinued afterward. I wanted to know if it is possible to download an older version and still have Embedded Coder toolbox even if I did not have a licence for it back then but I do now?

Yes, you can download any release and use your active license. You can select and download a release here: https://nl.mathworks.com/downloads/web_downloads/select_release?mode=gwylf
For your interest, you can install and use different MATLAB versions side by side on one computer. You can for example install R2015b and install R2020b as well.
If your license would be expired (by not paying the yearly subscription and service) you are limited to the latest release you had access to I believe.
