Finding the phase shift of the Sine wave from Workspace?

Hello, I collect the outputs by giving the system a sinusoidal input at different frequencies. By looking at the output and input values, I try to reach the amplitude and phase value of the transfer function. For this, I need to know the phase difference of the input and output sine waves. I know the frequency and amplitude of the wave. How do I find the phase shift?
