how to remove the zero from the first column and last row (4,1) to make it empty. it change my all values by subtracting.

s=[1;2;3];

s(1:4,2)=[1;2;3;4]

Not specified what subtraction operation here.

And you can't remove zero and put empty here this lead to non structure of the matrix. But you there are otherways to do that use cell array notations.
