Our group are making a project will be making our own spectrometer that would analyze the soils N-P-K and pH level. I would like to ask your help regarding this. How can we convert the output from the Arduino Uno into the Matlab Simulink's input and then convert the MatLab Simulink's output back to another Arduino Mega2560.

There's an extensive support from Matlab for arduino. Please refer the documentation and for this specific case, they even have a video .
