App designer, run sub app in parallel

I am designing an app in App Designer. This app (app A) calls a subapp (app B) which prepares some data files and then essentially runs an .exe program using the system command.

This .exe can take some time to complete, and for different reasons app B needs to wait for the system command to complete to finish up some data files.

So while app B is doing this I would like the user to be able to continue using app A, essentially running the two apps in parallel. However, when app B is waiting for the system command to complete app A just doesn't update, as if all the callbacks in app A are blocked temporarily. Is there a way to fix this?
