How to detect a moving animal and record its features?

HI all readers ill start by: im a BIOLOGIST working with matlab for the past year or so. i got a top-down video of a cuttlefish swimming in a tank over a checkerboard substrate. now i would like to track its movement and sample the color of the animal (10X10 pixles in the center of the animal) each frame. since this animals swim over a patterned bottom + the water surface is not completly calm, some of the file-exchange codes i tried didnt provide. what would you recommand?
ps i am using a matlab 2012b software

From the tool perspective this sounds like a typical application for Simulink with the Computer Vision System Toolbox.
To my best knowledge, the universities in Israel are well equipped with toolboxes.

That toolbox has demos/examples for tracking cars and pedestrians. Are you saying that you've taken those and tried to adapt them to cuttlefish and were unable to adapt them?

I would also say the demos are an excellent starting point.
