I am running MATLAB on a total academic headcount license from an institution with which I am no longer directly affiliated. Will I be able to use MATLAB through the expiry date until the end of the day, or will the license expire at 11:59:59.9999 the night before? Also, if if the license expires while a script is running, will the script halt execution at that time?

The only authoritative answer can come from Mathworks themselves, but I don't think you're allowed to keep using the TAH license once you leave. Because I'm lazy I didn't bother re-activating my new license for a while, and I could continue using my program. You mileage my vary, but I suspect you could continue using Matlab until the very last second, after which it will probably not start anymore. I won't guess what would happen with any script that's running.
If I were you, I would get a Home license for just the toolboxes that you actually use. Those are way cheaper than the Standard license. Unless of course you continue to be a student somewhere else without a TAH, in which case the discount you get when buying the Student license is pretty nice as well.
