Is it possible to model spacecraft in simmechanics. As in spacecraft is not going to be attached to fixed reference frame.What will be the steps for the simulation.

Sure -- this is doable. You will need to place a Joint block between the fixed frame and the spacecraft model. Depending on whether you're doing a 2-D or 3-D model, the type of joint will change.
In addition, you can find things like Gravitational Field or Inverse Square Law Force blocks in the "Forces and Torques" library of SimMechanics. This will let you model the orbital part.
