Hi,
I'm using an ePWM F2839xD, the reference signals (Wa and Wb) are the inputs. Those references are Sin wave and high frequency square wave. I am getting wrong switching output, so my inquiry is how this block update the refence signals? does the interrupt need to be used for this case?

Hi,
The ePWM block does not require any interrupt. However, you can specify when and how CMPA and CMPB Registers update their values. Please see below pic:
